The subject line pretty much says it all. I pre-booked the Vatican Museums and Sistine Chapel, and the Colosseum. It's not clear to me whether the RomaPass is still worth it. I'm in Rome for 3 full days, and also plan to see the Roman Forum, San Clemente Basilica, and the view from the Vittorio Emanuele monument. Small chance of seeing Villa Borghese but that's a long shot. I'm staying near the Pantheon so much of this is walkable.

The Roma Pass doesn't cover the Vatican Museums (the Sistine is part of the museums), the excavations at San Clemente or the lift at the Vittorio Emanuele.
The Colosseum/Palatine/Forum are all on one ticket: if you've already paid for a ticket for the Colosseum, you'll use that same ticket for the Forum and Palatine (both must be visited at the same time). They would have applied as a 'free' entry with the pass had you simply used it to skip the line when you got there instead of purchasing a ticket in advance.
So…there's no reason to buy the pass.
It would cover the Borghese if you can get a reservation (by phone only if intending to use the pass) but if you're going to use public transit very little, I don't think it's worth the price. There are some terrific churches you could visit to fill any holes in your time, and pretty much all of them are free. Or just enjoy a walkabout with a gelato, or a sit-down for cappuccino and some people watching. :O)
Churches aren't covered by the pass, nor are church-owned museums. I would not buy the pass in this case.
