I will be landing in early morning on the flight from NY and need to meet someone 3 hours later, also coming from NY, and meet a limo somewhere in the airport to travel to Lake Como. Is there a good place I can wait where I can get breakfast, and maybe a nap? And where is the best place to then meet a limo. I will already have my bags.

If you have hired a limo service the driver will likely have a sign with your name ( or the someone who is arriving last) and be waiting just outside the bag claim area, and then lead you to the car
The limo company will have to tell you where they can stop/park to pick you up.( if they do not meet you at bag claim)

Hotel Villa Malpensa is very near the airport. Check and see if you could wait and meet your friend in their lobby. We always stay there when leaving Italy. If they do not offer breakfast to non hotel guests try other MXP hotels.

There is a Sheraton Hotel at Malpensa airport. Pre Covid it had a full-service restaurant that served breakfast. Easy walk and doesn't require any transportation.
