Tomorrow I’m taking the train from Salerno to Perugia. There’s a 9 minute transfer in Foligno. If I miss that train, can I take another Foligno to Perugia train later in the afternoon?

If it's a Regionale and you miss it, you can take the next one.

You can but it has to be within the time window of your tickets. For a Regionale train, once you validate your ticket you have four hours to complete your trip. (Our prior experience, if the procedures have changed someone will correct me.)
If you miss it because of Trenitalia's delay, you can take the next train despite any 4-hour limit.
