I need a room for two nights. I will be coming from Pisa and then headed to Milan after.
Should I skip CT? I don't want to, but there isn't a lot of places to stay. I won't be in town until around 7pm, and i'm afraid I won't be able to find a place to stay.

Try Levanto-it is the town next to Monterosso-many hotel etc to choose from and it is only minutes from the CT.
Part of your problem may be the Public Holiday on June 2 (Republic Day). Being a Tuesday many people will extend their weekend away to cover the holiday as well.
Rick says you can just show up in Vernazza and ask around for a room. And there will be an apartment available with a view of Vernazza's harbor... You get to eat cacti bulbs and stuff on the trails!
I just saw Steves' all about the CT on OPB last night.
A lot of places don't seem to advertise their rooms, mostly because they don't have to. We had breakfast every morning at Il Pirata at the top of the hill, and the owners (the brothers) were saying to another couple one morning how they don't advertise because they always fill their rooms anyway. Whether you want to take that risk, especially at 7pm, is up to you. Even in the smaller towns, though (which we preferred anyway), it seemed like "affita camere" was on every second door.
