Next month, we will arrive by train from Rome to Siena for a 3 night stay at Hotel Santa Caterina. What is the best way to get from the train station in Siena to that hotel?

I probably would take a taxi but realize that I've rarely found taxis waiting at the taxi stand out front of the station and had to call for one. Even then it was a long wait! If you have a change of train in Rome, you could instead walk across the street to the bus station. The buses usually arrive at Piazza Gramsci and then you could walk the 1.8 km to the hotel. Not a favorite thing for me to do with bags anymore but certainly doable.

The easiest and quickest option to reach the hotel will be a Taxi from the station. In the same situation, I'd contact the hotel and ask them to arrange a Taxi for the arrival time of whichever train you plan to use.
While you could use the Bus from Rome, that will likely be slower and a more arduous journey. On that route, the train would be preferable (IMO). Using the Bus means that you'll still have to get from Piazza Gramsci to your hotel, so a Taxi will still be required.
If you are packing light and don't mind walking it's a nice 20-30 minute walk. There is a mall behind the train station that has the escalators that go up to the top of town. It's a nice walk from there to the City Walls and then to your hotel. The only time I didn't walk was when we were leaving once to catch a early train. Had our hotel arrange a taxi to pick us up.
