We are traveling from Pisa to Praiano. What is the best and cheapest way to get there? We would probably be leaving Pisa around 1:00pm so not sure if a ferry is even possible that late.
There is no ferry port in Praiano
Cheapest way is train from Pisa to Naples ) fast trains with at least 1 change in Rome)
Then the local train to Sorrento
Then bus to Praiano
Or if not too late-ferry from Sorrento to Positano then up the hill to take a cab to Praiano
Another option -not cheap- is train to Naples then a private driver

Leave Pisa at 14:07
Arrive Naples at 18:33
(Change at Roma Termini).
Circumvesuviana train departs Naples at 18:57
Arrives Sorrento at 20:05
Bus leaves Sorrento at 20:30, arrives at Praiano at 21:30.
No ferries to Praiano.
There are 3 direct IC trains each day, one departs from Pisa to Naples at 14:51. Unfortunately, it takes 5h and 38 mm.
Just backing up the posters above: Pisa is a long way from Praiano, and Praiano has no ferry service. You will need to take a variety of land options to get there, and it will take considerable time.
As how to do that has already been helpfully covered, I guess I'm concerned about your plan for the Amalfi Coast, as far as knowing how to get around during your stay? When is your trip, and how long will you be in the region? What are you planning to do/see?
