You can take a French train to Genoa, then transfer to a local Italian train. Use Captain Train for the easiest purchasing of SNCF tickets Nice to Genoa. There may be discounts for buying in advance.
Once in Italy, you can buy your local ticket to wherever you want to end up in the Cinque Terre.

I have been looking at http://www.rome2rio.com/ to figure out our travel plans. I've not yet booked tickets based on this website, as the train travel I've done so far has been straightforward/within one country, but it seems like it tells you exactly what your options are. I'm not sure about trains from France, but when we were in Italy last year, the cheaper seats do sell out, so you may end up paying more if you don't buy the tickets in advance. Within Cinque Terre itself, it is fine to buy tickets the day of.
If you are arriving at Nice Airport, there is a bus from there direct to Genoa. Search for Ouibus.
