We will arrive at the Malpensa airport and need to get to the train and then to Vernazza. What are the best arrangements we should plan on making?

There's really only one way. First, you take the bus from Malpensa to the Milan Centrale train station. There is no train from Malpensa to this station. (Note that there is a train from Malpensa to another Milan train station but this is not what you want). The bus will take just over an hour.
At Milan Centrale, you can buy your train tickets to Vernazza. Train runs will vary. Some require a train change in Genoa and some runs require a change in other locations. Expect to change trains 1-2 times. There are no direct trains to Vernazza. The journey will take about 3.5hrs.

There is ONE direct train. It leaves Milano Centrale at 07:15.
