Does anyone have to recommendation about staying in San Giminiano as a base to explore the region. Is it better to stay outside the walls, can you walk into town from a war by hotel or is it better to stay inside the walls ?

Will you have a car? You will not be able to drive inside the walls.
There are a few hotels outside the walls from which you can walk into town easily. Villa Belvedere and Santa Chiara hotel are outside the walls but within walking distance.
Close friends of mine stayed at Locanda La Mandragola in April this year and loved it. Location, their room, and especially the restaurant downstairs. I also think it is better to stay inside the walls, both for proximity to the things you came to see and for the general ambience.
How long to you plan to stay in San Gimignano? It is certainly nice and would be a good home base, but it is a small town that can be easily seen in a couple of days.
If you plan to use it as a home base to explore the area in a car, consider staying in a nearby agriturismo.
A number of years ago we stayed in a B&B in San Gimignano for three nights / 2 full days. I would recommend staying inside the walls. We parked our car just outside the walls and walked in. On the second day we walked around outside the walls through the countryside. We did part of Via Francigena but that wasn’t our initial objective, but we ran into a group that came out each weekend to do a section or two.
For the 2nd & 3rd nights we ate at a restaurant as the sun set with a great view over the Tuscan countryside with good food at a reasonable price. It had been recommended in an RS guide book. If you go, reserve &/or go early and ask for a table outside and by the wall. It was Le Vecchie Mura.
We had stayed at an agrotourismo near Volterra for a couple of nights before San G. Then after San G, we headed to Montepulciano & Montalcino taking 3 nights and then to Siena returning the car in Siena. We stayed inside the walls in most places and we got a different experience after all the bus tourists left or before they arrived.
