I will be in Assisi for one night during my trip to Italy. RS lists several hotels and two of them have availability. One is the Hotel San Rufino and the other is the Hotel Ideale. Does anyone have a recommendation about either hotel? I am not familiar with the layout of the city, but the Hotel San Rufino appears to be more in the city center and the Hotel Ideale is on a hillside. Is the ambience of one superior to the other? Any suggestions?

My family and I stayed in Hotel Belvedere a few years ago which is very close to Hotel Ideale. I loved the area. It was quiet and it is really easy to walk the length of the town from your hotel to the St. Francis Basilica. Plus it will be easy to reach by public transportation.
I can't comment on the location of San Rufino because my RS guide book is from 2006 and its not listed.
Remember Google Earth is an excellent reference for these sorts of questions. You can type in the address and it flies you right to an overhead photo of the place. Zoom out to see where it is in a larger context.
