I will be stay at Val Gardena & Val di Fassa for a week, and the next destinations will be Milan, Varenna, Bellagio, Como and Venezia.
Hope to get some advice how should I arrange the journey. I am relying on public transport.

Logistically, you should go Lake Como to Val Gardena to Val di Fassa to Venice, or the other way around. There is daily bus service between Venice and Val di Fassa between now and September 16. There is a daily bus between Canazei in the Val di Fassa and Val Gardena. The connection between Lake Como and Val Gardena is rail between Como and Milan, Milan and Bolzano, and bus between Bolzano and Val Gardena. You can get all around Lake Como on the lake ferry service.

At Lake Como are you planning to stay in 3 places: Varenna, Como and Bellagio? You really do not need to to do to see the area. Just stay in Varenna and buy a ferry pass that allows you (daily, weekly) access to all of the ferries to all of the cute little towns.

My over night ticket from Roma to Bozen Bolzano was booked, arriving Bolzano on 29 Sep, 8am.
I have work out the route as follow, open for suggestion. Wanted to ensure it’s fine before proceed to book the train ticket.
1) Bozen Bolzano, by Bus 350 to Ortisei, Val Gardena, Stay 4 nights
2) Ortisei to St Maddalena – by bus (to search the bus route). Stay 3 nights
3) St Maddalena – bus to Bressanone, Stazione
4) Brixen Bressanone – train to Venezia S.Lucia, stay Venezia 3 nights
5) Venezia S. Lucia – Milano Centrale (advance booking required for fare at 9E); proceed to Varenna- Esino by Regionale train, stay Varrenna for 2 nights; 1 day to for Island Tour e.g. Bellagio, Como etc
6) Varenna-Esino to Milano Centrale

Which Santa Maddelena? There are a couple in the Dolomites. Assume you mean the one in the Val di Funes (not Val di Fassa). In that case it is the 340 bus from Chiusa.
