We are visiting Florence in March and have already purchased our tickets online, with reserved times. I received an email, today, that Uffizzi has increased the price so an additional amount is owed. My question is whether or not it is possible to go by the ticket office of either of these museums and pick up (and pay the increased cost) tickets in advance, rather than standing in line on the day of the visit? I can’t find a way to print the tickets online as the website just says to bring the email to the ticket office. I suspect that the collection of the increased cost will increase the wait time. You have purchased a timed ticket on the Official b-ticket site to visit the Uffizi between March 1 and November 30, right? And now the Uffizi sent you an email because they want you to pay more? The price increase at the Uffizi has caused such a big controversy all over Italy that I am surprised this didn't come up.
Anyway at Door 3 there isn't a real line to redeem the timed tickets, so paying the difference won't make you wait for long. Are you required to go to Door 3?

What you get with an advance online ticket is a guaranteed entry and avoiding the long wait at the ticket office to buy tickets as spots become available, if any. Even with advance online timed entries, there is usually some form of additional line up, for security, checking bags, checking tickets or sometimes ID, picking up audioguides, etc. So you will just add few more seconds to tap credit card to pay the increase. I do not think this will be major impact to your time. And once you get inside, you will hit another lineup once you get to a popular major masterpiece as people crowd around to view it. And don't forget the restroom lineup.
This price increase was only just announced. A lot of people are not happy about the increase. Some minister made a comment that rich Americans are spending average 10-20 thousand on their trips to Italy (really?) so they can afford it. But this increase also affects Italians. It does seem unfair to me that this increase is being applied retroactively to people like OP who already paid for tickets. Imagine jacking up prices for airfare, hotel car rental after you already booked or paid. You should send an email to Uffizzi and complain about that.

He should not only write about the price increase, but also about the lack of instructions on the email. There is no excuse for that: since the official website already explains about Door 3, they only have to copy&paste!
