Is it better to take the trains to Florence and Pisa for the day or book a tour! What would be the best way to do it by train? Thank you.

Why would you want to?
It would be about 5 hours on trains
3 hour fast train Rome to Pisa
1 hour + regional train Pisa to Florence
1 hour +fast train Florence to Rome
Or vice versa

You could do a day trip to Florence (I've done it to meet a friend). I would not recommend both Pisa and Florence. It makes no sense to do it. Why? Just to say you've been there? You'd have no time to see anything in two cities.
