Even with the Firenze Card, is it best to make a specific time reservations for the Uffizi? For the Accademia?

No. That's the whole reason for purchasing the card. The only other way to skip the ticket line (no one can skip the security queue) is to purchase a ticket in advance - in other words, you can't make a reservation for free - so why would you pay twice? Save those $ for gelato! :O)
