I know that this Sunday is the free museum day in Florence, so I couldn't get reservations for the Uffizi or Academie; does anyone know if there will still be a separate "skip the line" entrance with the Firenze card?

As your question has been posted for some hours without a response, what about asking the Firenze Card office itself?

I do not believe you can skip the lines with a card on those days. I was in Florence on a free Sunday weekend last February and I remember looking into this and debating about getting a card. I decided to get one but I went to less visited places on the free Sunday ( I think some of them are not free) and went to the big sites on weekdays. I was there 3 days (Sunday-Tuesday) and it worked out great. I got my moneys worth out of the card. It took some planning because some places are closed on Mondays.
