I will be traveling from Rapallo visiting Cinque Terre and then flying home from Milan. Suggestions for one day in between perhaps overnight?

How many nights are you spending where? That might help people know where you might want an extra night.

I will be staying in rapallo two nights and then I have a day and night to spend somewhere before taking the train to Milan.

Maybe spend a third night in Rapallo? I really enjoyed three nights nearby in Camogli in May. With three nights, I was able to day trip to the Cinque Terre and other places including Genoa. Plus, I really loved Camogli. I didn't get to visit Rapallo, but It too would be a good base for exploring the riviera towns at a leisurely pace.
Or you could spend a night in Genoa, given that that's on your way as well.
