I have a flight that leaves Catania airport on a Saturday morning in March at 6am and will be staying at a hotel in Giardini Naxos the night before. I’m assuming at that early hour I’ll need to take a cab but what time should I plan to leave the hotel?

Depends! What is your risk tolerance. For a small airport like that I would plan on being there an hour before departure and a max of 90 mins if you are more risk averse. Most things won't be open including the checkin counters if you show up too early.
Also, if you have only carry-ons and can check in online or via an App there is even less reason to be at the airport too early.

It's about 50 min drive.
If you want to be there about 90 min prior leave the hotel 2.5 hours prior to flight departure, just to be safe.
