We have a flight leaving at 6:00 am from Marco Polo airport. Would it be advisable to stay at the airport, near the train station or is it reasonable to stay on the island of Venice?

If you stay near the airport, only stay there your last night not the entire length of your stay. We moved to the Marriott airport hotel the day before our flight and came back into Venice to spend as much time as possible. We then took the bus from Piazzale Roma back to our hotel. If you do that, make sure to check when the last bus runs so you don't miss your ride! The hotel then had a shuttle to take us to the airport in the morning.

Hah! Joe you are right! But, I love to wander Venice in the evening. There is nothing like it especially if you're lost, which is the way to go. With a 6 AM flight the OP is up at zero dark thirty no matter what. I'd gladly pay the 100 Euros for the water taxi for the privilege of one more night in Venice but that's me. When I find myself with those decisions I go through this: will I be on my deathbed saying "I'm sure glad I saved that 100 Euros, missed a night in Venice to stay at the Holiday Inn at the airport". Nah, don't think so!
If you have the funds, stay on the island of Venice and arrange a water taxi for the next morning. I love Venice at night!!
The Courtyard Marriott Airport is less than 1 km from the airport. The hotel's airport shuttle use to be complementary but it's now on demand for a small fee. You can get between the hotel and the Piazzale Roma bus station on the Bus #5.

Unless you had a free hotel in Venice, this statement is meaningless from the standpoint of the economics.
I suppose one could stay at a bar until the wee hours and then take the water taxi and avoid a hotel charge for the last night. I suppose that would make it easy to sleep on the trans-Atlantic flight. Not sure I would want to test that thesis.
The romantic in me agrees that paying the early morning water taxi fee of over 100 euros to stay on the island is worth it but the realist says stay at the Marriott next to the airport as they are experts on the early flight out out of Venice. This is Italy where nothing goes according to plan or runs on time so I'd leave nothing to chance. I would stay at the airport Marriott.
Last VCE trip was four years ago. I arrived in Venice a day ahead of my group and stayed at the Courtyard Marriott Airport on arrival. I needed to get back to the Airport to meetup with the group and our coach service up to the mountains. I could pre-booked Courtyard's shuttle service back to the airport.
On departure from VCE on an early (7AM) flight our group was booked into a nearby Smart Hotel Holiday. The Smart Hotel could not (would not?) pre-book or reserve for next day taxi service to the airport and with the size of our group we needed 8 or 10 taxies. The hotel had to call for taxi pickups in the early morning.
PS There were a lot of flights departing in the plus/minus 7AM time slot and passengers were queued at the check in machines. A good idea to check in on-line and print your boarding documents.
