We fly out of VCE at 6AM. Everything I've read says to arrive 3 hours in advance. However, the Airport website states they close from midnight until 4AM. We debated on just arriving late the night before, but it seems this may not be allowed. Transportation to the airport at 3AM is questionable as well. I would appreciate any feedback.

Where is your 6am plane going? All the way home or a local European flight to a connection to a transatlantic flight? This your first post, so welcome, but your profile doesn't indicate your home area...
If a connecting flight within Europe the 3 hour transatlantic / long haul rule would be better at 2 hours or 90 minutes, depending.

We will have a layover in Madrid on our return trip to Charlotte. I will see if my airline can give me additional information. I do not want to arrive at the airport at 3AM if we will just have to wait to check in until 4AM.

For a 6 am flight that is going to Madrid you don’t have to be there til 4-4:30 as pointed out above
