I'll be in Rome and have a tour already paid for to St. Peter's Basilica in September. I have a letter to the Pope but would rather not mail it or hand deliver it to him either. I am wondering if there is a delivery box at the Vatican somewhere where I could just drop this in for him?

I remember seeing a mailbox and a post office inside Vatican City. I would think (only guessing here), that a letter to His Holiness Pope Francis might be sufficient. But, you could stop in the post office (my recollection is that it is on the left side as you face St Peter's) and ask them.

Wow - hand deliver it to him? If you are lucky enough to get that close to him - go for it! I agree, the Vatican post office is probably your best bet. The Vatican Papal staff screens the pope's letters for him. Once in a while, citizens are lucky and spot the Pope walking around Rome. I know a young lady who was lucky that way.
Yep, I'd guess chances of hand-delivering it are slim to none. Aside from chances of even seeing the guy, his security detail may have issues with someone handing him an envelope, contents of which they might fear could be malicious,
