Renting a farm house near Siena next month for 2 weeks. We decided to take a trip to Venice for two nights which I see is about 4 hours away by car. How difficult is the trip and where should we stop along the way back.
Once you get on the Autostrada, not difficult at all. I'd stop in Bologna on the way back to stroll around and have lunch.
Frommer's has a good list of Bologna restaurants. Be aware of the ZLTs. You will likely eat in the central part of town which is ZTL territory. Google Maps Street View is a good way to plot a route from the Autostrada to a parking garage

We were thinking about stopping in small towns on the way back to Siena like Padua.
john - stopping in small towns might be nice, but Padua is not a small town. It has population of about 215,000. ABout 3.5 times that of Venice.
There's also Ferrara and Vicenza which is a little out of the way but not too much. The trip is'nt difficult at all but keep in mind that parking the car in Venice will be expensive.
