We will be in the Northeast of Italy and are considering driving from Venice to Trieste. Has anyone done this drive and if so what is your advice. As an alternative, is there a ferry between the two cities? Time is not a problem, we will be in Italy for 3 months.

You can see ferry lines on google maps. They are dashed lines across the water from one place to the next. While this might not be 100% accurate it should give you a good idea. Based on that, there does not appear to be any ferry from Venice to Trieste.
We drove from Trieste to Venice but took a side trip to Udine which was great. We also kept the car to see other places in NE Italy. The roads were fine for driving, though the toll roads were boring at times. Trieste is a wonderful city. Enjoy!
There are plenty of trains. Why do you need a ferry?
Take the ferry to Piran (Slovenia) or Rovinj (Croatia) instead!
Charlyn, I hope you have either a long-stay visa for Italy or an EU passport. Otherwise, you're limited to 90 days within any 180-day period within the countries making up the Schengen Zone. Both arrival day and departure day count toward the total Schengen days.
