If I get a museum pass for Venice that covers Doge's Palace and other museums, how do I then book the secret tour? Or is it not worth getting a pass and better just to book the secret tour?

There is no need for a Pass.
If you're definitely planning to visit other museums, there is a discount on the Secret Itineraries tour if you have either the basic combo ticket or one of the other Museum Pass options. We bought the pass that costs 4 euro above the basic combo ticket. We plan to visit Murano, and having the pass for just that one additional museum will pay for itself in admission savings. Just depends on what you're planning.
If you plan to get the pass, then buy the SI tour with the reduced price. You will have to show the pass when you pick up the tickets at the Palace. If you don't want the pass, then pay the full price for the SI tour, which includes the entrance fee to the Palace. BTW, you can enter the Palace before the tour to start your visit. Just be at the meeting point (inside the Palace, usually in the courtyard) a few minutes before the tour begins. The tour goes to parts of the building that are not otherwise accessible. If you're going in summer, try to get the earliest tour time and take a fan and a bottle of water. It gets quite warm in some of the rooms, which are right under the roof.
