We will be in Rome for two days before a formal tour and will see all the major sites. Plan on doing one food tour but looking for other unique things to do.

If not included, Ostia Antica is an interesting site
If not included, San Clemente Church-you can see lower Pre-Christian levels.
For San Clemente you need to buy an o line ticket in advance.

I loved San Clemente on my first visit to Rome. Last time I got a ticket to the Domus Aurea, the site of Nero's Golden Palace which is only open on weekends (it's an active archeological dig during the week).
None of my tours thru RS have included the Borghese, so if yours doesn't I'd recommend that. I'd watch the Youtube videos of the works of Bernini before you decide and then you will not be able to resist going to see the scuptures he did where the flesh looks so real that it's shocking.
On my first tour and trip to Rome I also walked up the Aventine Hill to look thru the Aventine Keyhole which was very cool!
