We are traveling by train from Cinque Terre on Monday with an early flight out of Malpensa Airport on Tuesday. I looked at hotels near the airport but non mention an airport shuttle. Would it be better to stay in a hotel closs to Porta Garibaldii Station to catch the airport shuttle there?
How early is your flight? In October 2013 I spent my last night at First Hotel Malpensa. Fine but not fancy hotel, reasonable price, with a free airport shuttle starting very early in the morning, at least at that time.
The Malpensa Express train also serves Milano Centrale (where you would normally arrive from the Cinque Terre) and Milano Cadorna stations on pretty much the same schedule, so that widens your hotel neighborhoods. We stayed at First Hotel Malpensa which is only about 5 minutes from the airport. The hotel shuttle was great! He picked us up when we arrived and returned us the next morning. The cost for the shuttle is now 3 Euros per person.
I've stayed at the Sheraton that is right at the airport. Nothing special, but very convenient.

What time is your flight? In most cases, there's no need to stay near the airport as it's a very short and easy trip from Milan via the Malpensa Express. If you'd like to stay in Milan, you can use hotels close to either Milano Centrale (about 52M to the airport) or Milano Cadorna (about 40M to the airport). Cadorna is closer to the Duomo and Sforza Castle, so would allow some sightseeing in the evening.
If you want to stay near Centrale, you might have a look at Hotel Berna or Hotel Garda, and near Cadorna you could have a look at London Hotel.
In October 2014 stayed at First Hotel Malpensa the night before and it was fine. Took the Malpensa Express to the airport and their free shuttle pked us up and took us to the airport in the morning. If you plan to stay in Milan the night before Hotel Berna is very nice and very close to Centrale Station. Great breakfast buffet here too!
I only flew out of Milan once, and it was after visiting the CT. I stayed in a hotel in the center, about a km from the train station and took the shuttle bus. Early in the morning it's easier than the train because you don't have to go through the station. I took a taxi from the hotel that dropped me at the bus stop. Fast, easy, convenient. And I had a lovely evening in Milan, the Duomo and Galleries are very pretty at night, and lots of places for a nice dinner.
Best Western Hotel Madison: very comfortable, and it was a short, easy walk to Centrale to catch early-morning transport to Malpensa.
Stay in the city near the train stations. No need to stay out by the airport.
Just last week we spent our final night at the Moxy Milan (by Marriott). Very new, clean and convenient. Although it's not at the international terminal, the free (every-10-minute) airport bus shuttle was easy and convenient. I'd definitely stay there again.
