I'm traveling in September from Boston to Rome. The flights I'm looking at are on Lufthansa. The connection on the way there is through Munich and on the way back, Frankfurt.
Questions:
1. How much time is ideal to make the connections?
2. Will I go through customs in Germany or just a security/passport check?
1 1/2 hours should be plenty in Munich. Also i you were delayed inbound, there should be plenty o later flights by LH to Rome later in the day. I would leave more time in Frankfurt as it is a bigger, less efficient airport. Also, if you book the 1:25 pm departure from Frankfurt, there is also a 5:35 pm flight on LH on certain days as a back up.
In Munich, you will enter the Schengen Treaty Zone and have your passport stamped. Customs will be in Rome, but that is just walking out the "Nothing to Declare" door. Your checked bags will arrive at Rome.
Is 1 1/2 hours enough time to do that in Munich?
Munich is very efficient. I would have no qualms about 1 1/2 hours there. You get off, go through passport control, then go to your departure gate.

Is there a specific reason you're looking at Lufthansa? Redeeming miles? I ask because both Delta and ITA Airways offer nonstops BOS - FCO - 8 hours and you're in Rome - no connection issues to worry about.
Direct would be easier. The direct flights were twice as expensive -- significantly so.
