You will need to transfer from the Como San Giovanni train station down to the ferry dock.
From where would you be arriving at S Giovanni station? If from Milan, you should know that there is also a privately run railroad, Trenord, I believe, that goes from a station in Milan (Cadorna) directly into the harbor at Como Lago, near the ferry terminal. The rail line is a three legged star, with the hub at Saronno and the ends at Como Lago, Cadorna station, and Malpensa (airport), so you could also go directly from the airport to Como Lago without going into Milan.
As you probably see now, the town name is just Como and S. Giovanni is one of the train station names. If you were starting in Milan, then a direct train to Varenna would be faster, running about hourly and taking an hour. But visiting Como town and taking the full ferry route are different experiences.
