I have booked a Colloseum Underground Tour on 27 June at 8:30am. I also booked a Guided Vatican tour at 3:00pm on the same day. The tour operator informed me today that my Colloseum tour’s time have been moved to 11 am. The duration of the tour is 3 hours. Will there be enough time for me to get to the Vatican City in time for my 3 pm tour and what transport do I take to get there?

You should be fine. You can either take the metro or take a taxi to get to the front of the Vatican museums. It shouldn't take more than 20 minutes so don't panic about the times. You'll be fine. Be sure to dress properly for your Vatican tour. Knees and shoulders covered for everyone. Men must wear pants to guarantee entry to the basilica.
