need a hotel for 2 nights prior to a transatlantic cruise home. where is the best place to stay in the city that is close to shops and restaurants. any hotel recommendations are appreciated.

Consider staying in nearby Tarquinia, a 20-minute taxi ride from Civitavecchia, but I realize it depends on how early your cruise boards. Tarquinia is just a way nicer place to stay for two nights.

There is really not much in Civit.... It is kind of a gritty, modern port city. Personally I would go to Rome. It is about hour away via train and the train station is right at the port entrance so easy to use.
