We’re arriving by ship on 15 May. To get to our hotel by train, would the train stop in or near our hotel in Trastevere or does it go to the central station in Rome? Two of us are trying to decide if we should book a private transfer from ship to hotel for €40 each or take the train. Any advice?

Because the train is not particularly near the cruise port, it can be tedious to get to the train anyway. That is, it's a "multiseat ride." For 40 Euros, I'd take a private transfer. Make sure the group you're joining (?) has room for all the luggage in the vehicle (or a trailer ?) Not all transfers can come onto the pier, but if you're at the modern ship terminal building, it doesn't matter.
Despite its heavy usage, Civitavecchia is considered annoying far from Rome by most cruise customers.
I've docked at Civitavecchia on a cruise ship and taken the train into Rome, so it's possible to do. Most of the trains stop at the Roma Trastevere station, which is close to your hotel. The low-cost way is to take the port's shuttle bus from the cruise port to the Civitavecchia train station--not a taxi. (Taxis will charge you exorbitantly for the short ride.) If you're traveling light, it's not a problem, but if you have lots of luggage, I'd go for the €40 private transfer--provided they drop you off at the hotel.
