Hello. We have a trip planned for Cinque Terre April 5th thru 9th. We were then heading to Milan and departing from Malpensa airport but now our flight has been cancelled. Would Rome be the next closest airport to train to for our departure back home?

Yes, Pisa, and the transfer there is quite easy as well - called the Pisa Mover - from Pisa Centrale station to the airport.

No, it's Genoa (GOA) where you can find many direct trains to the Cinque Terre villages.
Just look at a map and compare the number of changes from "Genova Piazza Principe" to Monterosso and from "Pisa Fermata aeroporto" to Monterosso.
Your not identifying "home" limits advice as to airports.
