We are flying home from Genoa after two nights in CT. Can we take a ferry to Genoa from Monterosso? Does it stop at any of the towns in between? Could we get off and back on if there is more than one ferry?

I don't think so. To Portofino, yes. But from there you need to go to Santa Margherita by bus or taxi and proceed by train.

Mary, The easiest solution would be to just take the train from the C.T. to Genoa, either the day prior to your flight or the day your flight departs. If you have a free day for exploring other towns, it's probably just as easy to do that as day trips from the C.T. Happy travels!
