I'm still not sure whether on Lake Como we'll be staying in Varenna or Bellagio (there are not a lot of accommodation options in Varenna, especially rentals, for the time we're going to be there, so we may have to switch to Bellagio). In either case, which station would be better to use from Milan?

What type of accommodations are you looking for. Varenna has a fairly good range of hotels, but I'm not sure about other rentals as I've never looked.
If you're going to Bellagio, Centrale is also the station to use as the easiest way to get there is through Varenna.
