I am very confused about how the carnet is bought. How does this work? I will be making 7 trips in 11 days going from Milan to Florence and back,round trip from Milan to Como, Milan to Venice, Venice to Verona, round trip Verona to Bolzano,round trip Verano to Padua, and Verona to Milan. Individual tickets come to $972 first class for two. Would the carnets help? Do you get the reservation with the carnet?

Have you considered 2nd class? It's practically as good as first on Italian trains. Then you can get the economy fares which go as low as 9 euros each. More info on First versus Second class here at Ron in Rome. He also has other links on that page that help explain train ticketing. Happy travels.
