We will be traveling in Northern Italy with a side trip to Slovenia. Both car pickup (Milan) and dropoff (Venice airport) are in Italy. Will we be able to take the car into Slovenia? Is there an additional charge or special permit needed?

Yes, generally the rental companies added it after Slovenia joined the EU, but you do need to check your particular company. You need to register for an 'e-vignette' to use Slovenian roads once you know the plate number. This replaces a vignette system that required a sticker on your windshield. Usually they don’t allow to take cars into former Eastern bloc countries given the high rate of theft in those places, however Slovenia should be ok. Check with the car company, in any case you must state your intention to take it to Slovenia.
