Depends on how you're arriving. If you're arriving by train Borgo Orgnissanti. If not, the airport.

Stay clear of the traffic restricted zones in the Florence historic center, big fines if you go past a camera.

As you probably know, a car is not necessary while visiting the main tourist sites in Florence. Assuming you are heading immediately out of Florence after picking up your rental car, the airport location puts you on highways almost immediately, whereas the Borgo Ognissanti location requires you to navigate a few more in-city roads before reaching the autostrada.
