We'll be Napoli Late Sept. and thinking of overnight to Capri. Suggestions? Best way to get around once there? Nice over night accommodations?

The hotel we stayed at has been overhauled since our visit so no experience with the updated version. It may help other posters if you can provide a per-night budget? As far as best way to get around the island, in the vast majority of cases it'll be on foot. It's largely pedestrianized.
The island's website provides other details on, say, getting from the marina up to Capri or Anacapri towns, and a few other places. Unless you're traveling really light, you might want to have your luggage portered to your accommodation from the marina (fee).

The island has two towns (Capri and Anacapri) and the marina area. To go between the towns and between the towns and the marina you can take the minibus or a taxi. Between Capri (town) and the marina there’s also a funicular. Within Capri (town) and Anacapri you can walk.
I think it’s best to stay in Capri (town). I stayed in Anacapri (early April) and found it to be pretty dead in the evenings.
