Is there one particular site to book for this museum tour? If you do the 1:00 - 3:00 tour, when do the grounds etc. close?

To add to Donna's post, the gardens connected to the museum - Galleria Borghese - are not extensive. Villa Borghese, on the other hand, is a very large public park - almost a mile from west to east when combined with the Pincio Gardens on the far west side. The museum is located on the southeastern end of the park.
The Villa Borghese is really a big park. There are no formal gardens. You can stroll through or even rent bikes or a little cart that is motor-assisted for your touring pleasure.
I have spent almost an hour trying to use the official site listed above, and I can't get them to accept a name and password to make the final order. I try to give a different name from my email and password and still no luck. Customer Service seems to be only in Italian.
Is there another web site anyone would recommend to book a ticket through?

Are you having trouble because you do not have a "fiscal code?" That might be why it is rejecting you. It's really best to just call them. The English service is excellent. They should be there fir another hour-or-so today.
As soon as "USA" is chosen in the "Country" box of the registration form, the requirement for a fiscal code goes away. They must know that we don't have those.
I wouldn't use a different resource: call them if you can't get the site to work. It's odd that it's giving you trouble; I didn't have any problem when I ordered our tickets a few years ago, and haven't seen similar complications from others on the forum. Could be there's a temporary bug today, though.

I just decided to book through Viator and actually got a tour going at 3:00 p.m. which will work great as it gives us time to sleep in if we decide we need after arriving the day before from the US. Then I think we will just go over to Spanish Steps area first and look around at the church there and have lunch. We will get to the Borghese well ahead of time to check our bags. Just a very frustrating web site to try to deal with.
as said above, use the phone. It always works, the people are nice, speak perfect English, and everything is sorted in a jiffy.
