We are traveling with our 2 teenagers and trying to go into Italy from the north and fly out of Rome. Which is the best way-fly into Munich and take train to Venice or fly into Zurich and take train to Milan. Not sure which would be a better train ride and we wont spend much if any time in Milan-Or an other suggestions, we cannot fly into Milan with our miles.
If Rome is the only airport available on your miles in Italy, then why not just fly into Rome as welll as departing from there. On arrival immediately train to Venice and then work your way back to Rome for departure. Train ride will be shorter and probably cheaper. Other airports in Italy to try, perhaps: Pisa PSA

Where are you going in Northern Italy? Verona, Venice, lakes, Dolomites? That makes a difference. Zurich to Milan is an easy train trip of 3 hours 40 minutes; you can get advance-purchaase discount tickets on the Swiss rail site, www.rail.ch. That's what we did when we took our daughters last summer. Milan provides easy access to the lakes (espeically Lake Como) and Verona. A bit longer ride takes you to Cinque Terre (more than I would want to do in a day.) Munich to Venice is a longer train ride, but you might enjoy a day and night in Munich before you head south to Italy.
I would fly into Zurich and train down into Italy. I did this in 2009 and am leaving in two weeks and am doing the same thing. The train ride from Zurich into Italy is gorgeous! Scenery on every side! I am flying in and out of Zurich. Our first night in Italy in 2009 was in Bologna....it was about a 5 1/2 hour train ride from Zurich with a couple of changes. This year we are going from Zurich to Cannobio...only about 3 hours with no train changes.....we go into Locarno and take a taxi to Cannobio.
