We are staying near the Spanish Steps in mid Sept. and need to travel to Siena on Sunday Sept 15 in the morning.
I'm confused which train lines/train stations/connections will get us there and with whom should we make them.
On Friday Sept 20 in the afternoon we need to return to Rome airport area to catch a flight back home on Saturday morning.....does
anyone have a good recommendation for a hotel that night?

We have stayed at the Hilton FCO several times when catching an early flight and recommend it. It is a classic business hotel but rooms were nice and fresh looking last time we were there, 2017.
You can walk there from rental car returns. They have several places in the hotel to have dinner too which is important when at an airport hotel.
As I recall there is a Metro stop near the Spanish Steps. Take that to Termini and then take train. You will have to change in Florence.

That's a very easy trip. Take a taxi from your hotel to Roma Termini. You can see all the solutions for both your trips on the Trenitalia website. Assuming the schedules don't change too much after the June upload, there's a departure from Roma Termini at 09:00, arriving Siena at 11:59 (time 2H:59M, 1 change at Chiusi-Chianciano Terme). If you use those trains, both are Regionale so there's no cost savings for buying advance tickets, although you can certainly do that if you wish. If you buy tickets locally, you MUST validate them prior to boarding the train on the day of travel, or risk hefty fines which will be collected on the spot.
The rail station in Siena is at the bottom of the hill so as you'll be travelling with luggage, I'd suggest taking a taxi up to the town.
If any of the trains you'll be using are express trains (Freccia, Intercity), you can save money with advance purchase tickets, however you MUST be able to commit to using the train that you've booked. The tickets come with compulsory seat reservations which are specific to train, date and departure time, and can only be used on the ONE train listed on the ticket. If you board any other train you'll be deemed to be travelling without reservations and again hefty fines!
Regarding a hotel prior to your flight home, it would help to know what time your flight is? If you have an early flight, the Rome Airport Hilton is right at the airport and you can walk to the terminals.
