Best way to get from Lake Como/Milan to Naples

I am traveling through Italy in early October, starting in the Swiss Alps, then Milan, Lake Como, Naples (and Amalfi area) and then Rome, over a 2 week period. I am flying into Zurich and out of Rome, which is the reason for that order.

Would it be better to take the train from Lake Como to Naples (4.5-5 hours), or go back to Milan and fly (1.5 hours, plus lead times)?

I don't mind being on a train for that long, but still want to weigh the benefits of flying, in case that makes more sense.

Where on Lake Como are you going, and from where in the Swiss Alps will you be coming from? If from eastern/central Switzerland, Lake Como will be on your way to Milan, so why not stop there, then go to Milan? Naples is 4 1/2 hours from Milano Centrale by Frecciarosso trains. To fly, figure departing at least 2 hours from Milan to Linate airport and check in and security, more if it is Malpensa. Then 1 1/2 hours in the air, then 1 hour from landing to central Naples. So travel time is the same and train is a whole lot less hassle.

I am sure the train would be quicker, probably cheaper, and far more comfortable with no security hassle. The train is a no-brainer.

Train.

A 1.5 hour flight takes 4+ hours (transit to airport, 1.5 hours early to the airport, flight itself, time through airport, baggage claim, transit to city). Add your time from Lake Como and the train is faster. It is also more pleasant.

Take the train.

Right now the Milan Linate airport is closed due to construction till November, therefore taking the plane would mean to travel from lake Como (Varenna) all the way to the farther Milan Malpensa airport (at least 2.5 hours away by train). Add 2 hours of security (Malpensa is messier now with all flights transferred there), plus another two hours for flight, deplane, and baggage claim in Naples, and your 1.5 hour flight becomes a 6.5 hours journey.
