We will be picking up a rental car near Varenna to use while visiting the Dolomites. Are we best to get the boat from Varenna to Como and pick up the car there? We don't want to catch the train back to Milan to pick up a car there. Other suggestions?

If you are interested in all the backroads from Varenna to Bolzano then Dolomites, why not get your vehicle in Como town before u reach Varenna. Assuming u can get adequate parking in Varenna.
Otherwise short train ride back to Milan then to Verona pick up your rental. Or better yet train it to Venice /Mestre pick up a rental then drive via road north of Venice thru the mountains Nd perhaps return your vehicle in Bolzano. Unfortunately Milan is really the hub in the north.
We did the ferry ride from Varenna to Como for our rental but we were driving to Torino and Piedamonte.
