we will be arriving from Prague, in Bergamo at 8:05 AM on a Saturday. If I book a 9:45 AM train out of the train station, do I have enough time to get to the train station? What's the best way to connect?

Where are you going from Bergamo? It's very likely you don't need to reserve for a particular train there. Just buy the tickets when you get there.

we need to eventually end up in Vernazza, so approx 3-4 different trains. The reason I am looking to reserve is to try to end up in Vernazza as early as possible but having read Rick's books, I wonder now if I should just book when I get there. Are trains ever sold out?
