Once we land in FCO airport, we have a flight booked to Venice. What is the procedure we will have to go through? Customs then exit airport or can we just go to checkin for next flight?

OK since you are laying over in Amsterdam you will enter Schengen there- go thru passport control etc --so in Rome you will just get your baggage if checked and go thru passport control- no customs to speak of- that is on the return end.
You will need to find out which terminal you arrive in and which your Venice flight departs from.

....so in Rome you will just get your baggage if checked and go thru passport contro....... Since you went through immigration in Amsterdam there is NO passport control in Rome. If you have boarding pass, then you can proceed directly to the gate. Will have to go through security again. If no boarding pass, then to the front and through a normal check-in.. How much time between flights?
