Where to look .. What sites?
I've had good experiences using AirBnB.com, but there are other sites that are also pretty similar: vrbo.com, homeaway.com. Booking.com, though it's mostly for hotels, also has some apartments on there as well.

You'll find that a lot of the holiday apartments in Italy (actually - anywhere) are listed on multiple web sites. So, searching is really a matter of which portal you like best. I rented three apartments in Italy 2 years ago through TripAdvisor. I liked the portal interface and filtering tools the best. It's just personal preference...
With TripAdvisor, I also liked the money-back guarantee (glad I didn't need to use it) and the fact that I could pay via PayPal. With each rental, my security/cleaning deposit was refunded promptly to the credit card associated with my PayPal account. All in all, it was a very satisfying experience.
If you are looking for a two bedroom/two bath place in Rome, I can recommend a very nice place just off Piazza Navona. It's on the higher end of scale but it has a lift, 2 bathrooms and the host pulls out all the stops!

I like booking.com. I used it to book several apartments last time I was in Italy. I generally only book places with free cancellations and have never had any trouble finding something suitable. I don't book through trip advisor because it is a third party booking system that charges in USD (obviously not a problem if you are from US) which adds another currency conversion.
Rental in Rome, Romeapartments, Romeloft, From Home to Rome, as well as the Homeaway and Spotathome networks are some of the most known solutions for your type of request. They all have apartments in the city center or in Trastevere, with the occasional solution in different districts of the city.
