When are you going to be there...I can recommend one we stayed in last year (it's an apartment) but he is pretty much booked solid thru the end of Oct...and define 'affordable'...(this one is about $80-85 US a night...I think...it shows me in Canadian $$)
Is this your first time to Rome? If so, you'll want to stay in the historic center. If not, and you're willing to consider the Testaccio neighborhood, I can HIGHLY recommend this place:

It's the best apartment we've ever stayed in in Italy and it's only $75 US a night.
We stayed in Trastevere and loved the area. It felt very Roman and authentic. It was very easy to get anywhere in Rome from there. We stayed at a reasonably priced B&B called Loggetta di Trastevere and I can recommend it highly. If the owner still offers the option and its available, rent both rooms for more privacy. It doesn't add that much to the cost.

We stayed in an apartment in Rome in the Prati neighborhood for 3 nights, a month ago. It's a great area near The Vatican. It was on the TripAdvisor website called FlipKey.
