Originally, I had wanted to stay in Malcesine, but I'm rethinking that decision because we'll only be there a day and a half and it looks like quite a bit of travel time to get all the way from Verona to Malcesine.
Does anyone have a recommendation for which town to stay in, (on the lake's end nearest Verona)? Any nice recs for a 2-3 star hotel as well?

Sirmione is a beautiful little town on the southern part of the lake. There is a castle and a great pedestrian only zone. There are also some nice walking trails to see the lake. I've never spent the night there, so I have no hotel recomendations. I would really look closely at the hotels location so you can be sure that you can stay in the tip of the pensulia (sp). The new part of town is ok, but lacks charm. If you're going in the summer bring a swimsuit!
