We are planning a trip in July leaving from Portland to Milan.Is it better to fly into Malpensa or Linate as Lake Como is our first stop?

It's unlikely you'll find any flights from the U.S. into Milan / LIN, as that airport is principally used for domestic and short-haul international flights. I haven't checked the flights from PDX but there may be some flights into Milan / MXP (especially in the summer months).
If you're heading for Varenna and that part of Lago di Como, your best bet would be a flight to MXP, Shuttle to Milano Centrale, and then train to Varenna (easy one hour trip).

Looks like Malpensa is better connection.
You won't have a choice, as other people have said because flights from the US always go into Malpensa. However Malpensa is much closer to Lake Como than Linate so it works out just fine for you.
