We have 3 days in the Chianti area and I'm debating staying in Siena and doing day trips or finding a nice Agriturismo to stay at while driving to the various towns.

I think your idea is great. It's just what we did for our last trip to Italy. We stayed at Castillo di Verrazzano, which is just outside Greve, 20km south of Florence. From there we explored the region. It is also close to Siena.
Castillo di Verrazzano is a winery and their food and wine tasting is to die for, though plan to spend the afternoon on the tour and the tasting. Their rooms are very comfortable, typical of agriturismos and B&Bs where we like to stay. We are not into luxurious accommodations and the high prices they charge.
Check to make sure the agriturismos you look at will book for less than a week. During high season many require a week's stay.
