Next spring, we will be in Sicily and headed for the Sorrento/Amalfi area peninsula (about 10 days there).
We were thinking about Flying from Sicily, to Napoli and then take the ferry to Capri, then back to Sorrento by ferry, then work our way around to Positano and then possibly Minori. Would it be better to do Sicily, then Sorrento, Capri, Positano, Minori - in that order?

Sounds good, are you flying home/elsewhere after Minori? If so, you will have options to fly out from Napoli, Palermo, or Catania, so perhaps you should base your route on what's most convenient.
After Minori, we go to Naples, Rome and Siena, then back to Rome to fly home.

If your last stop before Sicilian is Siena, you might find a flight from Firenze or Pisa to Sicilia.
I would probably prefer going from Siena to Napoli, then Sorrento, Capri, the Amalfi Coast, then back to Napoli to fly to Sicilia.
